We are writing our applications to access the database but we run into some difficulty when we try to do it on a cluster. When trying to read our data, we get the error h5ls.h5ls: Invalid option -f. If we execute h5ls -f from the terminal it works perfectly.
This error occurs because our HDF5 files are in the directory /scratch/website/…/example that our user node does not have access to. We have tried executing it with h5ls -f /scratch/website/…/example from our python code but we still get the same error.
What I am looking for is a way to make the application execute as if it were on the user’s local machine and to make it look for our files on the cluster. It may be possible to do this using the hadoop streaming tool but my python skills are limited so if anyone has a more python-oriented solution I would like to hear it.
